I have the following problem:
I decrpted my NSMB2.3ds file and I got the romfs folder(that with the stuff in it).
I edited a few courses and I make a new RomFs.bin with makerom.
I put this into the folder "Decrypted" and I tried to rebuild the rom.But when i tried, at the first try It just doesn´t apply my files. So I copied the romfs.bin to the "encrypted" folder.
Now it doesn´t created a -cia at all.
How can I now create a .cia file that works?

Could you explain it in deeper details?
For example: How did you use MakeROM (Command)? Which App/Bat/etc. did you use? Etc.

Also, did you try to build it, for Gateway, or for Custom Firmware?
And why do you want to Encrypt the ROM, at all?

I've put that Code in Spoiler Tags, so it reads better.
Since you're trying to rebuild RomFS, ExeFS, and all of that, I assume you already have everything Decrypted.
Are you sure, you're including all Files needed, or do you only use ROMFS?
If it's the latter one, it won't work.
Otherwise, list all the Files you have.

Alright then, so far, so good.

Make the following BAT File, in the same Folder:
@ECHO OFF
set MYFILES=priv
set RSF=%MYFILES%\Child.rsf
set makerom=%MYFILES%\ctr_makerom32.exe
set ctrtool=%MYFILES%\ctrtool.exe

%makerom% -rsf %RSF% -f data -DROMFS_ROOT=%1 -o %MYFILES%\%2.cfa > %MYFILES%\null.txt
%ctrtool% --romfs=%2 %MYFILES%\%2.cfa > %MYFILES%\null.txt
del %MYFILES%\%2.cfa %MYFILES%\%2.cfa.xml %MYFILES%\null.txt
Open a CMD window, in that Folder (hold Shift + Right Click -> "Open command window here"), and do this:
768f9f22c0.png

makeromfs romfs decrypted\romfs.bin
makerom -f cia -rsf rom.rsf -target t -desc app:4 -o rom.cia -icon exefs\icon.bin -banner exefs\banner.bin -exefslogo -code exefs\code.bin -exheader decrypted\exheader.bin -romfs romfs.bin -i manual.cfa:1

Note: You can also remove the "-i manual.cfa:1" part, if that fails.

Now cmd says: the task :makeromfs is eighter wrong speled or could not be found.

Edit:
Oh, I forgot to rename your bat to makeromfs.bat.
Now cmd reconized it.
But now cmd says:
The system could not find the given path!

Edit2:
Did I need your .bat if I already created a new romfs.bin file?
I created one and put it into the folder where makerom is located
But now cmd says: Not enough memory, building .cia failed.

If you already have a ROMFS.bin, with the modified Files in it, you don't need mine, indeed.
Not enough Memory either means, your HDD/SSD, or your RAM is full.

To free up your HDD/SSD, simply Delete some Files.
To free up your RAM, try closing a few Apps (Games, Photoshop, etc. take a lot of resources).

How much free Space do I need?
My rebuilded romfs is 1,6 gb(cause I mod some music too)
I have 4gb ram and 40 gb free space on my hdd

Edit:
I now have 3gb free ram , it keeps saying:
Not enough ram.Should I try to shrink the rom size by short down some tracks?

Then I don't know what's going on, as logical wise, 3 GB of free RAM must be more than enough.

It looks like you're missing this part:
AccessControlInfo:
  UseExtSaveData : true
  ExtSaveDataId: 0x7AF
